I think Validation is a better fit for this than the now-deprecated Builder component.

I can confirm this one. Validator even refuses already fully reviewed files, if you try to (re)upload them.
Whose idea was to block valid ids like '#downloads-indicator' only because they got removed from 'recent' Fx builds?

It should not be validators business which ids an add-on uses. The reviewer has to put a note, if an id violates something or leads to incompatibilities.
Bug 961270 should've added this as an error for compatibility bumps, but not for all validations.
